This is more of a repair question...
Cut it out and patch it up? Depends on how bad the Cancer has gotten.

You can buy special high quality primers that will seal rusty areas.

I have problems with the same thing. Best bet is to clean up all the rust you can get to...including UNDER the rubber seal. You need to use a pointed awl or ? to clean up any small rust pits also.

Then apply a good coat of this special primer. If possible...something like silicone caulk could then be forced under the rubber to seal out moisture.

JCWhitney has a special primer.

With the windshield...good idea to do this when it is out.

I had rust around my windshield and it was leaky so a while ago I replaced the cracked windshield and fixed the rust. I had a mobile windshield guy come in so that he could remove the windshield and then leave me to work on it and I called him back in to install the new one later. After the glass was gone, I spent 3 days grinding, fabricating, and welding in strips of metal around the entire top and sides of the windshield frame plus a couple of holes at the bottom corners. The new winshield went in and no more leaks or rust to look at. I also have a few new burn holes in my dash, carpet and seats. I put some tarps down but they tended to melt and catch fire.
I would not really recommend this much work unless you like your car a lot. I just got sick of the water coming in when it rained. If it is just surface rust you may be able to do something with it but it sounds like more than that. The trunk lids are especially bad for rust on tercels. So unless you plan on having your car for a long time you may just want to live with it or buy time with quick fixes.
