When you pull it apart and put it back together with all the same parts, you want it to go back together lined up the same way because they are worn to match each other. Obviously, you don't want anything from that front differential, the side gears in it are probably also damaged just by picking up flakes of the ring and pinion gears.
But...did you try hitting it with a hammer?

The good tranny/Axle is in place last step before put the front axe together: place back the input shaft. I manage to do most of it but still the last inch seems impossible. Did try puching the clutch but nothing move trougth. Help i see the light!

did you replace or mess with the pilot bearing in the end of the crank?
one car i did, I had trouble getting input shaft in
i had an input shaft with the bearing removed and shoved that in there to line everything back up
Love those Tercell 4x4 wagons but they sure suffer from road noise.

Did not Touch anything else than the input shaft

Little up to date i did complete the tranny swap a mouth ago, now my 86' is back in track and we are now in California about with the CV axle producing weard clikeling sounds but thans an other storie

that is an easy fix, usually you can drive it without worry for quite a long way.

I had mine start doing this and bought replacement new cv axles. but I decided to see how long it would go with clicking cv joints, a year (about 14,000 miles) later it was still going, but was really annoying in turns, thumping around turns badly, but still no failure. I decided to change them out at that point.
'87 Tercel 4wd SR5 (current engine swap project)
'84 Tercel 4wd (daily driver, with on going mods)
'92 Mazda MPV 4wd (wife's daily driver)
'85 Tercel 4wd DLX auto(daughter's daily driver)
'01 Honda Civic (other daughter's daily driver)
