I just got this car finished (switching automatic to manual) and have been test driving it.
almost... everything works fine.
with car idleing in neutral there is a sound coming from the front of the tranny
it stops when i push in the clutch
it is a not loud but notable spinning whirring sound

the tranny was bought from a guy who had pulled it from a bad engine tercel
the car had about 127,000 miles on it

the only other problem is that it does not seem like the clutch is dissengaging enough
making it a bit hard to get it into first and reverse without some grinding of gears
i did notice the new clutch disc was a bit thicker (.38") than the other new disc i had (.33")
does not seem like that should be a problem, but?
i tried adding a shim in the cable at the firewall about .312 thick
it helps a little
i used a clutch kit including pilot , throwout bearing and pressure plate
Love those Tercell 4x4 wagons but they sure suffer from road noise.

The noise sounds like main bearing noise...at least this would be it for a regular trans. Did you put new oil in it yet?

Have you readjusted the clutch as per the FSM...i. e.... number of teeth?

Could try spinning and slipping the clutch lightly to wear it in some...don't overdo it.

I had a dragging clutch after it had been in a while and I found that the self-adjuster on the clutch pedal wasn't grabbing enough teeth. What I remember doing was bending the top stop so that the clutch pedal rose higher when you took your foot off it. I also removed a double layer of carpet that was under the pedal. I also remember fiddling with the plastic self adjuster, but I don't remember if that fixed it. Getting more travel to the pedal definitely helped.

The Whirring noise is probably the input shaft bearing. It sits up above all the other gears and bearings and is the last to get oil and the first to have it's oil drain away, so it is likely the noisy bearing - though in neutral other bearings are also spinning. I wonder if it is possible to replace the bearing through the input shaft removal hatch?

i talked to a guy yesterday who had this problem once. he determined it was the input shaft bearing but not the large bearing attached to the input shaft.
it is the bearing in the housing. he replaced it with great difficulty and had to remove the tranny to do it. he said the seal on the engine side had been leaking and thought that may have starved the bearing as SDoan noted its the last place to get oil so it cannot afford to lose any. unfortunately i will have to remove the tranny if that is the case. all this work on this car. i'm weary.
Love those Tercell 4x4 wagons but they sure suffer from road noise.

I'd just get some extra movement out of the clutch to the point that it works OK...put some moly additive in the trans and drive it a while...if it's not too bad. That's the downside of FIXING THINGS....sometimes it doesn't work out the way you expect...and you are left with "issues". So...if I can fix something by tweaking it or almost leaving it alone...and it's safe to do so...I do it that way.
