I look forward to seeing your findings. One thing I haven't done is really listen to where the noise is. I might try the old "stick against the ear" trick. A one inch dowel pushed up against your ear and then touch the wood on the place you want to listen too. It's good for diagnosing squeely things like water pumps, alternators, and power steering pumps. If I hear a bunch of rattling and crunching right under the shift lever that would be tranny problem. If I hear the same bad stuff on the clutch housing just behind the engine that should be a clutch problem. Has anybody tried that?

So I managed to get the tranny off (I had to let the engine tip back a touch more than I had been allowing it before, I didn't want to tweak the engine mount more than I needed too). My problem however was not the clutch (though it was close to needing to be done). The problem was in the tranny. Good luck.
