One thing I would add to installing the clutch and flywheel. I always use blue loc-tite on the threads along with the proper torque on the bolts. Just that extra insurance.
I usually pull the input shaft from the trans just to make removal easier. It isn't that difficult, but you do need to lower the tail end of the trans to get the longer bolts out of the cover and subsequently the gear. A drip tray at the back of the trans catches what pours out after you lower it.

I may have an extra 3a flywheel sitting around here, I will look into having it done locally and give you a price. Usually they will not happen fast, so May would be a good time. It would save the shipping cost of a 19 lb chunk of cast iron.

I went to the Yota dealer today to order trans seals and a rear main. They could only get cv axle seals and the shift shaft seal. I still need a rear main, a rear output shaft seal, and figured a front input shaft seal just incase when it comes out if I needed it I would have it. What brand should I go with for the other seals? I don't like using aftermarket seals for these applications but looks like I will have to.

I have never had to replace a trans input shaft seal, but the output shaft seal is easy to find, Rockauto has them, and I am sure a NAPA or Autozone can get one in a day or so. Most of the AM seals I have used have never given me any issues, the CV seals are the important ones so you have a source at least.

I ended up buying a Fel-Pro rear main seal and a National rear output shaft seal from the parts store today. I am sure they will work fine for the job.

Did the clutch chatter upon acceleration at take off go away after the Clutch replacement ? Did you replace the pressure plate as well ?

Yes I replaced the entire clutch set...pressure plate, clutch disc, throw out bearing, and pilot bearing. I also had the flywheel resurfaced and replaced the engine rear main seal while the flywheel was at the machine shop.
The chatter did go away after the clutch was replaced. The disc had slip marks all over it and was almost worn down to the rivets.
