So I'm buttoning up the back end after swapping out the coil springs with the pathfinder springs and I'm having a hard time bolting the brake lines back to the frame... Can I leave them off, since they are really only bolted up there to keep them out of the way?

as long as they can not move around, they could rub with road vibrations, and bumps, and wear through if allow to move around. they need to be solidly mounted to prevent chaffing on the lines. if you can not get the original mounts back in, try to install some others in a place you can reach that will prevent it from vibrating and moving.
