The 4A-C is direct bolt-in... Just need the water pump housing and the motor mount brackets from the old 3A.

Gear lube level is fine, it's definitely a clutch problem.

I tried increasing the clutch pedal free play and it didn’t seem to make a difference. When I first start it I can get it into 1st gear but subsequent shifts into 1st and it won’t go into gear.
